I know that it uses bacteria to convert ammonia into less harmful nitrates…but how does it do that? I can’t find any info on the step-by-step way it does this.

Bacteria use up Nitrogen bearing substances as part of their normal activity. Biofilters (such as in sewage treatment plants) maintain large, permanent, colonies of bacteria for this purpose. You can also look under “sewage treatment” in Wikipedia, since this is the most common use.
